What do you mean exactly by "removed folders from library" ?
If you are talking about the folders in the library tab of the settings dialog, those are just the folders that can be checked easily at startup or with the click of the button. The songs in the library do not have to be in one of those folders. Removing these folders do not remove any songs.
If you want to remove songs that are in some folders, the best way is to use a "folder" tab in a FilterPane to select them, or even right-click on a folder in this tab and choose "x songs"->remove->from library

I'll try to include "folder" tab in NoisyBox. Have you check that out? It's still in early version but I'm going to polish it.
